There's some decent talk of unreleased arcade games at gamengai... however, it's sprinkled in two threads (Unmamed, and one on TRY Amusement Tower).
We know of a handful of Toaplan games that were never meant to be, since the company had some serious issues:
Distopia
Teki Paki 2
Some RC game I can't remember the name of -- I have a flyer of it somewhere
...and I'm sure quite a few more
Data East as well is another one of those guys that went tits up with some stuff in the works.

I'm sure there was quite a few more in the planning and maybe proto stages.
I can recall various other articles with developers where they mention of "games they work on" that didn't make it out at one phase or another. Very little info around, but Uemura from Toaplan said at one point he was working on an arcade version of Kuru Kuru Kururin, I believe for 8ing. This was at some event at Mikado... not in a printed interview. I'd probably rather see that one than any of the above.
There are some other protos and loke test versions that "might" exist. Apparently the loke test version of Kikikaikai by Taito was quite different from the original . The developers talk about it "being out there somewhere" as they don't remember overwriting it. I'll try to dig up in the thread, but the managers of Mak & Try are massive collectors. Apparently both have quite a few unreleased games in their collections.

Yeah but what's the point of possessing an ultra rare game that you will maybe play sometimes (man, if I had the chance to get a proto, I will **** my pants every time I even touch the board) just to say "I have this ultra rare game and no one can play it" in the end ? Anyone remember that Chocobo fighting game from Square that was supposed to come out in arcades? I even saw some art for it in a mag, think it turned out into Ehrgeiz for ps.

The Super Ravoli brothers (as the Pickford brothers called themselves at the time) did make World Darts, a version of 180 for the Amiga / ST as well as the Arcadia arcade system (one of the few arcades I own...).
Beavis and Butthead was on an arcade board based on the 3DO hardware, it did badly in testing but a few prototypes were made as there was one for most of the 90s in MTVs offices before they sold it for charity.
