I've seen Astro CP's with the tiny "licensed by SEGA" blue line under the 1P/2P start buttons.
Does this mean every cp like that is a repro? Do original ones only have the SEGA logo?

Repro implies not offiicial. 'Licensed by' panels are the official seimitsu and sanwa Astro panels that have the newer style (more versatile) stick mounts.
The ones that have 'SEGA' might either require the old and annoying large 'S' plates to mount JLF or LS-32, or the much smaller mounts that don't require a plate for JLFs and the small plates for LS-56/58.

It has the JVS usb and VGA but wired for Jamma.

I don't understand it ? Can you make a picture? I have 2 jvs to jamma cables bought when I later buy 2 new net City CAbs

Means that is has a jamma harness, straight to the machine IO. But can be replaced for the typical JVS (usb and VGA) which is inside the cabinet.

I think those are just difference art versions. I don't think you can distinguish them by the "SEGA" line. This one is repro.
